Marius Bulter and Tom Krauss twice put Schalke ahead only for Leandro Barreiro and Aaron Caricol to equalise but a penalty 12 minutes into stoppage time converted by Bulter earned the visitors a priceless three points.
The victory lifted Schalke outside the relegation zone for now, albeit having played one more game than their rivals.
Bayer Leverkusen's European hopes suffered a blow when they were beaten 2-1 by Koln.
Leverkusen currently sit sixth in the table but missed the opportunity to put pressure on their rivals.
All the goals came in the first half, with Davie Selke scoring a brace either side of Amine Adli's effort for Leverkusen.
